Will replacing a window on insurance affect my premium?

I have a 2003 Skoda Fabia. My son sadly left his bike in it and the two passenger side windows and the rear door window were smashed by thieves. The car is not worth much but I have just put on four new tyres and a new MoT. A replacement window quote is £1000 (too expensive) or £75 on insurance. During the quote process I had given the window repair firm my reg number and they stated that they could see my insurance policy, because they were the preferred agent of my insurer. They then said it wouldn't affect my no claims but might affect my premium. Can you shed any light on this last comment and whether there might be a hidden cost to going through insurance?

Glass claims are not the same as making an insurance claim. It does not affect your no claims bonus, and will not total loss your car. The glass cover is an ancillary part of the cover, not the main part. Contact your insurer and advise you wish to make a glass claim, and advise you have spoken with the glass company they use. It also will not affect your premium.
