Ford Focus TDCI misfires when cold

My 2005 Ford Focus 1.6 TDCI misfires when cold at 1400-1800rpm.. Also white smoke comes out for 2-3 minutes until the engine heats up. The injectors where removed to clean the water from the pistons as my car sucked water from the air intake after going through flood water. Any idea what could be wrong?

This reads as if water is still getting into the air intake system somehow.
